There is lot of concerns using flag as languages. For example, in France, we avoid using french flag for french language, for helping spreading it outside countries, and unify grammar, rules etc. And Quebec has it's own french academy, sometimes (often) better than French one. (It's furthermore the official language of 29 countries, and second language of many others) Why necessarily use the union flag for english language, rather than US or Australian one? If it is about the England-English relation, well the true flag of England is this one : http://www.flags.net/ENGL.htm . And about the portuguese language, why in this case use the brazilian flag? And if we add Arabian, will we use the Egyptian flag? the algerian one? etc. etc.

Rapheal makes a very good point names would be best as well as being the least divisive. The only possible problem is a dialectical one. I am not a linguist but would one need to differentiate between dialect in certain cases where one dialect is not understood by another. A silly example may En(US) and Eng(UK). Just a thought.

So while I don't see it as a big issue, if I were designing a web site with different languages, I would not use the flags.

We've reached a majority here. I'll remove the flags.
