Is our intention to also provide a place to archive published material? If so, how do we feel about depositing the typeset manuscript? See e.g. this contribution: https://eartharxiv.org/wrqb9/

Yes legally no problem: this ha a CC-BY license.

Agreed. We're a happy home for preprints and postprints, copyright/journal permissions withstanding!

Cool! Do we have a system that checks licences or do we only rely on the authors' declaration that they are allowed to upload the material? If they do this incorrectly, are there any potential legal implications for us? (Sorry if this is a silly question)

For now I would suggest to indeed rely on author's declarations and try to monitor what people do.

This will surely depend on the journal policies?
Science Advances allows archiving of the publishers PDF (http://www.sherpa.ac.uk/romeo/search.php) so I see no issue here with this example.
